Quantifying influenza virus diversity and transmission in humans
Leo L.M. Poon,Timothy Song,Roni Rosenfeld,Xudong Lin,Matthew B. Rogers,Bin Zhou,Robert Sebra,Rebecca A. Halpin,Yi Guan,Alan Twaddle,Jay V. DePasse,Timothy B. Stockwell,David E. Wentworth,Edward C. Holmes,Benjamin Greenbaum,Joseph S. M. Peiris,Benjamin J. Cowling,Elodie Ghedin +17 more
TL;DR: The effective population size of influenza A virus across donor-recipient pairs from the first wave of the 2009 H1N1 pandemic was estimated to be approximately 100–200 contributing members, which enabled the transmission of multiple lineages, including antigenic variants.

TL;DR: The updated taxonomy of the order Mononegavirales is presented as now accepted by the International Committee on Taxonomy of Viruses (ICTV) and additional taxonomic proposals that may affect the order in the near future are summarized.
Journal ArticleDOI
Deliberate attenuation of chikungunya virus by adaptation to heparan sulfate-dependent infectivity: a model for rational arboviral vaccine design.
Christina L. Gardner,Jozef Hritz,Chengqun Sun,Dana L. Vanlandingham,Timothy Song,Elodie Ghedin,Stephen Higgs,William B. Klimstra,Kate D. Ryman +8 more
TL;DR: A mutation at E2 position 79 is identified as a promising candidate for inclusion in a CHIKV LAV and sensitivity to competition with the HS analog, heparin, to be primary correlates of attenuation in vivo.

Intrahost Dynamics of Antiviral Resistance in Influenza A Virus Reflect Complex Patterns of Segment Linkage, Reassortment, and Natural Selection
Matthew B. Rogers,Timothy Song,Timothy Song,Robert Sebra,Benjamin Greenbaum,Marie-Ève Hamelin,Adam Fitch,Alan Twaddle,Lijia Cui,Lijia Cui,Edward C. Holmes,Guy Boivin,Elodie Ghedin,Elodie Ghedin +13 more
TL;DR: This unique natural experiment characterized the evolution of antiviral resistance in a single persistent influenza virus infection, representing the first case in which reassortment and the complex patterns of drug resistance emergence and evolution have been determined within an individual host.
