Mapping Active Gene-Regulatory Regions in Human Repopulating Long-Term HSCs.

TLDR
It is shown that viral insertion sites can be used as molecular tags to assess chromatin conformation on functionally defined cell populations, thereby providing a genome-wide resource for regulatory regions in human repopulating long-term HSCs.

Joint profiling of chromatin accessibility and CAR-T integration site analysis at population and single-cell levels.

TL;DR: The development of a method called EpiVIA is reported for the joint profiling of the chromatin accessibility and lentiviral integration site analysis at the population and single-cell levels, which is expected to enable discovering cellular fates associated with durable CAR-T treatment.

Moderated estimation of fold change and dispersion for RNA-seq data with DESeq2

TL;DR: This work presents DESeq2, a method for differential analysis of count data, using shrinkage estimation for dispersions and fold changes to improve stability and interpretability of estimates, which enables a more quantitative analysis focused on the strength rather than the mere presence of differential expression.

A 3D Map of the Human Genome at Kilobase Resolution Reveals Principles of Chromatin Looping

TL;DR: In situ Hi-C is used to probe the 3D architecture of genomes, constructing haploid and diploid maps of nine cell types, identifying ∼10,000 loops that frequently link promoters and enhancers, correlate with gene activation, and show conservation across cell types and species.

Topological domains in mammalian genomes identified by analysis of chromatin interactions

TL;DR: It is found that the boundaries of topological domains are enriched for the insulator binding protein CTCF, housekeeping genes, transfer RNAs and short interspersed element (SINE) retrotransposons, indicating that these factors may have a role in establishing the topological domain structure of the genome.
