Journal ArticleDOI
The DOE-JGI Standard Operating Procedure for the Annotations of Microbial Genomes
Konstantinos Mavromatis,Natalia Ivanova,I-Min A. Chen,Ernest Szeto,Victor Markowitz,Nikos C. Kyrpides +5 more
TL;DR: The DOE-JGI Microbial Annotation Pipeline supports gene prediction and/or functional annotation of microbial genomes towards comparative analysis with the Integrated Microbial Genome (IMG) system.
Journal ArticleDOI
Genome Sequence and Analysis of the Soil Cellulolytic Actinomycete Thermobifida fusca YX
Athanasios Lykidis,Konstantinos Mavromatis,Natalia Ivanova,Iain Anderson,Miriam Land,Genevieve DiBartolo,Michele Martinez,Alla Lapidus,Susan Lucas,Alex Copeland,Paul G. Richardson,David Wilson,Nikos C. Kyrpides +12 more
TL;DR: Insight is presented on the transcriptional regulation and secretion of cellulases which may facilitate the industrial exploitation of these systems in soil actinomycete.
Journal ArticleDOI
Giant viruses with an expanded complement of translation system components
Frederik Schulz,Natalya Yutin,Natalia Ivanova,Davi R. Ortega,Tae Kwon Lee,Julia Vierheilig,Holger Daims,Matthias Horn,Michael Wagner,Grant J. Jensen,Nikos C. Kyrpides,Eugene V. Koonin,Tanja Woyke +12 more
TL;DR: Compared with other giant viruses, the Klosneuviruses encode an expanded translation machinery, including aminoacyl transfer RNA synthetases with specificities for all 20 amino acids, indicating that they did not evolve from a cellular ancestor but rather are derived from a much smaller virus through extensive gain of host genes.
Journal ArticleDOI
The Genomic Standards Consortium
Dawn Field,Linda A. Amaral-Zettler,Guy Cochrane,James R. Cole,Peter Dawyndt,George M. Garrity,Jack A. Gilbert,Jack A. Gilbert,Frank Oliver Glöckner,Lynette Hirschman,Ilene Karsch-Mizrachi,Hans-Peter Klenk,Rob Knight,Renzo Kottmann,Nikos C. Kyrpides,Folker Meyer,Folker Meyer,Inigo San Gil,Susanna-Assunta Sansone,Lynn M. Schriml,Peter Sterk,Tatiana Tatusova,David W. Ussery,Owen White,John Wooley +24 more
TL;DR: A short history of the GSC is provided, an overview of its range of current activities are provided, and a call for the scientific community to join forces to improve the quality and quantity of contextual information about the authors' public collections of genomes, metagenomes, and marker gene sequences is made.
Journal ArticleDOI
IMG/VR v3: an integrated ecological and evolutionary framework for interrogating genomes of uncultivated viruses.
Simon Roux,David Paez-Espino,I-Min A. Chen,Krishna Palaniappan,Anna Ratner,Ken Chu,T. B. K. Reddy,Stephen Nayfach,Frederik Schulz,Lee Call,Russell Y. Neches,Tanja Woyke,Natalia Ivanova,Emiley A. Eloe-Fadrosh,Nikos C. Kyrpides +14 more
TL;DR: The third version of IMG/VR is presented, composed of 18 373 cultivated and 2 314 329 uncultivated viral genomes (UViGs), nearly tripling the total number of sequences compared to the previous version, and annotated with a new standardized pipeline including genome quality estimation using CheckV and expanded host taxonomy prediction.
