Journal ArticleDOI
Evidence of efficient stop codon readthrough in four mammalian genes
Gary Loughran,Ming-Yuan Chou,Ivaylo Ivanov,Irwin Jungreis,Manolis Kellis,Anmol M. Kiran,Pavel V. Baranov,John F. Atkins +7 more
TL;DR: Comparative genomic analysis revealed that in the four readthrough candidates containing UGA-CUAG, this motif is conserved not only in mammals but throughout vertebrates with the first six of the seven nucleotides being universally conserved.
Journal ArticleDOI
Systematic discovery and characterization of fly microRNAs using 12 Drosophila genomes
Alexander Stark,Pouya Kheradpour,Leopold Parts,Julius Brennecke,Emily Hodges,Gregory J. Hannon,Manolis Kellis +6 more
TL;DR: It is shown that miRNA discovery power scales with the number and divergence of species compared, suggesting that such approaches can be successful in human as dozens of mammalian genomes become available.
Journal ArticleDOI
Comparative analysis of regulatory information and circuits across distant species
Alan P. Boyle,Carlos L. Araya,Cathleen M. Brdlik,Philip Cayting,Chao Cheng,Yong Cheng,Kathryn E. Gardner,LaDeana W. Hillier,J. Janette,Lixia Jiang,Dionna M. Kasper,Trupti Kawli,Pouya Kheradpour,Anshul Kundaje,Anshul Kundaje,Jingyi Jessica Li,Jingyi Jessica Li,Lijia Ma,Wei Niu,E. Jay Rehm,Joel Rozowsky,Matthew Slattery,Rebecca Spokony,Robert Terrell,D. Waterston,Mark Gerstein,Kevin P. White,Manolis Kellis,Michael Snyder +41 more
TL;DR: The results suggest that gene-regulatory properties previously observed for individual factors are general principles of metazoan regulation that are remarkably well-preserved despite extensive functional divergence of individual network connections.
Journal ArticleDOI
Single-cell transcriptomic atlas of the human retina identifies cell types associated with age-related macular degeneration.
Madhvi Menon,Shahin Mohammadi,Shahin Mohammadi,Jose Davila-Velderrain,Jose Davila-Velderrain,Brittany A. Goods,Tanina D. Cadwell,Yu Xing,Anat Stemmer-Rachamimov,Alex K. Shalek,J. C. Love,J. C. Love,Manolis Kellis,Manolis Kellis,Manolis Kellis,Brian P. Hafler +15 more
TL;DR: It is demonstrated that GWAS-associated risk alleles associated with AMD are enriched in glia and vascular cells and that human retinal glia are more diverse than previously thought.
Journal ArticleDOI
Unified modeling of gene duplication, loss, and coalescence using a locus tree
TL;DR: A new probabilistic model is presented, DLCoal, that defines gene duplication and loss in a population setting, such that coalescence and ILS can be directly addressed, and the first general reconciliation method that accurately infers gene duplications and losses in the presence of ILS is developed.
