Abstract: Several lines of evidence support a role for brain-derived neurotrophic factor (BDNF) alterations in the etiology of eating disorders (EDs). BDNF heterozygous knockout mice show alterations in eating behavior, increased body weight and adipocyte hypertrophy. BDNF also regulates the synaptic efficiency through the modulation of key neurotransmitter systems previously known to be involved in ED. These findings, together with the fact that this neurotrophin is expressed in the hypothalamus nuclei associated with weight regulation and feeding control, led us to propose BDNF as a candidate gene for ED. To investigate the possible involvement of this neurotrophin in eating behavior, we screened the BDNF gene in 95 ED patients and identified four sequence variants. Two of them, −374A/T and −256G/A, were found in two patients with anorexia nervosa (AN) and consisted of single-nucleotide mutations within the 5′ untranslated region (5′UTR). The other two polymorphisms resulted in a C to T transition located at the 5′UTR of the BDNF gene and an amino-acid substitution within the BDNF precursor protein (Val66Met). We performed a case–control study for these two Single-nucleotide polymorphisms in a sample of 143 ED patients and 112 unrelated controls and found a strong association of restricting AN (ANR) with the Met allele of the Val66Met BDNF polymorphism (2p=0.002). There was also evidence for a significant effect of this sequence variant on the minimum body mass index (MBMI) (2p=0.006). These results suggest that the BDNF Met66 variant may be a susceptibility factor to ED, mainly to ANR and low MBMI.

Abstract: The origin of eukaryotes stands as a major conundrum in biology. Current evidence indicates that the last eukaryotic common ancestor already possessed many eukaryotic hallmarks, including a complex subcellular organization. In addition, the lack of evolutionary intermediates challenges the elucidation of the relative order of emergence of eukaryotic traits. Mitochondria are ubiquitous organelles derived from an alphaproteobacterial endosymbiont. Different hypotheses disagree on whether mitochondria were acquired early or late during eukaryogenesis. Similarly, the nature and complexity of the receiving host are debated, with models ranging from a simple prokaryotic host to an already complex proto-eukaryote. Most competing scenarios can be roughly grouped into either mito-early, which consider the driving force of eukaryogenesis to be mitochondrial endosymbiosis into a simple host, or mito-late, which postulate that a significant complexity predated mitochondrial endosymbiosis. Here we provide evidence for late mitochondrial endosymbiosis. We use phylogenomics to directly test whether proto-mitochondrial proteins were acquired earlier or later than other proteins of the last eukaryotic common ancestor. We find that last eukaryotic common ancestor protein families of alphaproteobacterial ancestry and of mitochondrial localization show the shortest phylogenetic distances to their closest prokaryotic relatives, compared with proteins of different prokaryotic origin or cellular localization. Altogether, our results shed new light on a long-standing question and provide compelling support for the late acquisition of mitochondria into a host that already had a proteome of chimaeric phylogenetic origin. We argue that mitochondrial endosymbiosis was one of the ultimate steps in eukaryogenesis and that it provided the definitive selective advantage to mitochondria-bearing eukaryotes over less complex forms.

Abstract: We report on the tempo induction contest organized during the International Conference on Music Information Retrieval (ISMIR 2004) held at the University Pompeu Fabra in Barcelona, Spain, in October 2004. The goal of this contest was to evaluate some state-of-the-art algorithms in the task of inducing the basic tempo (as a scalar, in beats per minute) from musical audio signals. To our knowledge, this is the first published large scale cross-validation of audio tempo induction algorithms. Participants were invited to submit algorithms to the contest organizer, in one of several allowed formats. No training data was provided. A total of 12 entries (representing the work of seven research teams) were evaluated, 11 of which are reported in this document. Results on the test set of 3199 instances were returned to the participants before they were made public. Anssi Klapuri's algorithm won the contest. This evaluation shows that tempo induction algorithms can reach over 80% accuracy for music with a constant tempo, if we do not insist on finding a specific metrical level. After the competition, the algorithms and results were analyzed in order to discover general lessons for the future development of tempo induction systems. One conclusion is that robust tempo induction entails the processing of frame features rather than that of onset lists. Further, we propose a new "redundant" approach to tempo induction, inspired by knowledge of human perceptual mechanisms, which combines multiple simpler methods using a voting mechanism. Machine emulation of human tempo induction is still an open issue. Many avenues for future work in audio tempo tracking are highlighted, as for instance the definition of the best rhythmic features and the most appropriate periodicity detection method. Abstract: In this paper we present a study on music mood classification using audio and lyrics information. The mood of a song is expressed by means of musical features but a relevant part also seems to be conveyed by the lyrics. We evaluate each factor independently and explore the possibility to combine both, using natural language processing and music information retrieval techniques. We show that standard distance-based methods and latent semantic analysis are able to classify the lyrics significantly better than random, but the performance is still quite inferior to that of audio-based techniques. We then introduce a method based on differences between language models that gives performances closer to audio-based classifiers. Moreover, integrating this in a multimodal system (audio+text) allows an improvement in the overall performance. We demonstrate that lyrics and audio information are complementary, and can be combined to improve a classification system.

Abstract: Single-cell RNA sequencing (scRNA-seq) offers new possibilities to address biological and medical questions. However, systematic comparisons of the performance of diverse scRNA-seq protocols are lacking. We generated data from 583 mouse embryonic stem cells to evaluate six prominent scRNA-seq methods: CEL-seq2, Drop-seq, MARS-seq, SCRB-seq, Smart-seq, and Smart-seq2. While Smart-seq2 detected the most genes per cell and across cells, CEL-seq2, Drop-seq, MARS-seq, and SCRB-seq quantified mRNA levels with less amplification noise due to the use of unique molecular identifiers (UMIs). Power simulations at different sequencing depths showed that Drop-seq is more cost-efficient for transcriptome quantification of large numbers of cells, while MARS-seq, SCRB-seq, and Smart-seq2 are more efficient when analyzing fewer cells. Our quantitative comparison offers the basis for an informed choice among six prominent scRNA-seq methods, and it provides a framework for benchmarking further improvements of scRNA-seq protocols.
