Proceedings ArticleDOI
Abstract 4598: Identification of driver genes in hepatocellular carcinoma by exome sequencing.
Sean P. Cleary,William R. Jeck,Xiaobei Zhao,Sara R. Selitsky,Gleb L. Savich,Ting-Xu Tan,Michael C. Wu,Gad Getz,Michael S. Lawrence,Joel S. Parker,Jinyu Li,Scott Powers,Hyeja Kim,Sandra Fischer,Maha Guindi,Anand Ghanekar,Derek Y. Chiang +16 more
TL;DR: The elucidation of genetic changes in HCC will enhance the understanding of hepatocarcinogenesis and influence disease prognosis and therapy.
Proceedings ArticleDOI
Abstract 3152: CanSeq: prospective clinical whole-exome sequencing of FFPE tumor samples.
Nikhil Wagle,Eliezer M. Van Allen,Danielle Perrin,Dennis C. Friedrich,Sheila Fisher,Gregory V. Kryukov,Lauren Ambrogio,Daniel Auclair,Stacy W. Gray,Steven Joffe,Pasi A. Jänne,Judy Garber,Laura E. MacConaill,Neal I. Lindeman,Barrett J. Rollins,P.W. Kantoff,Gad Getz,Stacey Gabriel,Levi A. Garraway +18 more
TL;DR: CanSeq is described, a prospective clinical WES platform to detect genomic alterations in FFPE tumor samples and identify clinically actionable and biologically meaningful alterations in order to aid clinical decision-making and inform future research.
Proceedings ArticleDOI
Abstract GS3-07: Genome-wide copy number analysis of chemotherapy-resistant metastatic triple-negative breast cancer from cell-free DNA
Daniel G. Stover,Heather A. Parsons,Gavin Ha,Samuel S. Freeman,B Barry,Hao Guo,Atish D. Choudhury,Greg Gydush,Sarah C. Reed,Justin Rhoades,Denisse Rotem,Melissa E. Hughes,Deborah A. Dillon,AH Partridge,Nikhil Wagle,Ian E. Krop,Gad Getz,TA Golub,JC Love,EP Winer,Sara M. Tolaney,Nu Lin,Viktor A. Adalsteinsson +22 more
TL;DR: The first large-scale genomic characterization of metastatic TNBC to the authors' knowledge is presented, derived exclusively from cfDNA, and a novel association of gains of 18q11 and/or 19p13 with poor metastatic prognosis, independent of clinicopathologic factors and TFx is identified.
Journal ArticleDOI
Tangent normalization for somatic copy-number inference in cancer genome analysis
Galen F. Gao,Coyin Oh,Gordon Saksena,Davy Deng,Lindsay Westlake,Barbara Hill,Michael R. Reich,Steven E. Schumacher,Ashton C. Berger,Scott L. Carter,Andrew D. Cherniack,Matthew Meyerson,Barbara Tabak,Rameen Beroukhim,Gad Getz +14 more
TL;DR: The Tangent method, which uses a unique linear combination of normal samples as a reference for each tumor sample, to subtract systematic errors that vary across samples, and a modification of Tangent, called Pseudo-Tangent, which enables denoising through comparisons between tumor profiles when few normal samples are available.
Proceedings ArticleDOI
Abstract 4017: Dissecting the clonal hierarchy of cancer-driving genomic lesions.
Davide Prandi,Sylvan C. Baca,Michael S. Lawrence,Juan Miguel Mosquera,Alessandro Romanel,Yotam Drier,Kyung Park,Naoki Kitabayashi,Theresa Y. MacDonald,Eliezer M. Van Allen,Gregory V. Kryukov,Jean-Philippe Theurillat,David Soong,Elizabeth Nickerson,Daniel Auclair,Ashutosh K. Tewari,Himisha Beltran,Robert C. Onofrio,Gunther Boysen,Candace Guiducci,Christopher E. Barbieri,Kristian Cibulskis,Andrey Sivachenko,Scott L. Carter,Gordon Saksena,Douglas Voet,Alex H. Ramos,Wendy Winckler,Michelle Cipicchio,Kristin G. Ardlie,Philip W. Kantoff,Michael F. Berger,Stacey Gabriel,Todd R. Golub,Matthew Meyerson,Eric S. Lander,Olivier Elemento,Gad Getz,Francesca Demichelis,Mark A. Rubin,Levi A. Garraway +40 more
TL;DR: The results imply the existence of consensus paths of tumor carcinogenesis that favor dysregulation of cancer genes in a defined sequence.
