Abstract
We present Model-based Analysis of ChIP-Seq data, MACS, which analyzes data generated by short read sequencers such as Solexa's Genome Analyzer. MACS empirically models the shift size of ChIP-Seq tags, and uses it to improve the spatial resolution of predicted binding sites. MACS also uses a dynamic Poisson distribution to effectively capture local biases in the genome, allowing for more robust predictions. MACS compares favorably to existing ChIP-Seq peak-finding algorithms, and is freely available.

N6-Methyladenosine Inhibits Local Ribonucleolytic Cleavage to Stabilize mRNAs in Arabidopsis.

TL;DR: Overall, the findings reveal that m6A generally acts as a stabilizing mark through inhibition of site-specific cleavage in plant transcriptomes, and this mechanism is required for proper regulation of the salt-stress-responsive transcriptome.

Influenza-induced monocyte-derived alveolar macrophages confer prolonged antibacterial protection.

TL;DR: Following viral clearance and clinical recovery, at 1 month after infection with influenza, mice are better protected from Streptococcus pneumoniae infection due to a population of monocyte-derived alveolar macrophages that produce increased interleukin-6.

DNA G-quadruplex structures mold the DNA methylome.

TL;DR: Evidence is provided that G-quadruplex (G4) DNA secondary structures are genomic features that influence methylation at CGIs and it is proposed that G4 formation sequesters DNMT1 thereby protecting certain CGIs from methylation and inhibiting local methylation.

Cooperativity and equilibrium with FOXA1 define the androgen receptor transcriptional program

TL;DR: It is shown that AR directly binds chromatin through the androgen-response elements (AREs), which is not required for AR-chromatin interaction, but instrumental in recruiting AR to low-affinity half-AREs by opening local chromatin around adjacent FKHD sites.

Mammalian ISWI and SWI/SNF selectively mediate binding of distinct transcription factors.

TL;DR: Genetic deletion of mammalian chromatin remodelling complexes reveals that mammalian ISWI is critical for nucleosomal periodicity and nuclear organization and that transcription factors rely on specific remodelling pathways for correct genomic binding.

High-resolution profiling of histone methylations in the human genome.

TL;DR: High-resolution maps for the genome-wide distribution of 20 histone lysine and arginine methylations as well as histone variant H2A.Z, RNA polymerase II, and the insulator binding protein CTCF across the human genome using the Solexa 1G sequencing technology are generated.

Genome-Wide Mapping of in Vivo Protein-DNA Interactions

TL;DR: A large-scale chromatin immunoprecipitation assay based on direct ultrahigh-throughput DNA sequencing was developed, which was then used to map in vivo binding of the neuron-restrictive silencer factor (NRSF; also known as REST) to 1946 locations in the human genome.

Genome-wide location and function of dna binding proteins

TL;DR: In this paper, a method for identifying a set of genes where cell cycle regulator binding correlates with gene expression and identifying genomic targets of cell cycle transcription activators in living cells is also encompassed.
