Abstract: Most of the published quantitative models in biology are lost for the community because they are either not made available or they are insufficiently characterized to allow them to be reused. The lack of a standard description format, lack of stringent reviewing and authors' carelessness are the main causes for incomplete model descriptions. With today's increased interest in detailed biochemical models, it is necessary to define a minimum quality standard for the encoding of those models. We propose a set of rules for curating quantitative models of biological systems. These rules define procedures for encoding and annotating models represented in machine-readable form. We believe their application will enable users to (i) have confidence that curated models are an accurate reflection of their associated reference descriptions, (ii) search collections of curated models with precision, (iii) quickly identify the biological phenomena that a given curated model or model constituent represents and (iv) facilitate model reuse and composition into large subcellular models.

Concluding remarks 282 Acknowledgements 282 References 282 Summary Lignin, a phenolic polymer derived mainly from hydroxycinnamyl alcohols, is ubiquitously present in tracheophytes. The development of lignin biosynthesis has been considered to be one of the key factors that allowed land plants to flourish in terrestrial ecosystems. Lignin provides structural rigidity for tracheophytes to stand upright, and strengthens the cell wall of their water-conducting tracheary elements to withstand the negative pressure generated during transpiration. In this review, we discuss a number of aspects regarding the origin and evolution of lignin biosynthesis during land plant evolution, including the establishment of its monomer biosynthetic scaffold, potential precursors to the lignin polymer, as well as the emergence of the polymerization machinery and regulatory system. The accumulated knowledge on the topic, as summarized here, provides us with an evolutionary view on how this complex metabolic system emerged and developed.

Abstract: Denial of service (DoS) attack on the Internet has become a pressing problem. In this paper, we describe and evaluate route-based distributed packet filtering (DPF), a novel approach to distributed DoS (DDoS) attack prevention. We show that DPF achieves proactiveness and scalability, and we show that there is an intimate relationship between the effectiveness of DPF at mitigating DDoS attack and power-law network topology.The salient features of this work are two-fold. First, we show that DPF is able to proactively filter out a significant fraction of spoofed packet flows and prevent attack packets from reaching their targets in the first place. The IP flows that cannot be proactively curtailed are extremely sparse so that their origin can be localized---i.e., IP traceback---to within a small, constant number of candidate sites. We show that the two proactive and reactive performance effects can be achieved by implementing route-based filtering on less than 20% of Internet autonomous system (AS) sites. Second, we show that the two complementary performance measures are dependent on the properties of the underlying AS graph. In particular, we show that the power-law structure of Internet AS topology leads to connectivity properties which are crucial in facilitating the observed performance effects.

Abstract: convert is a user-friendly, 32-bit Windows program that facilitates ready transfer of codominant, diploid genotypic data amongst commonly used population genetic software packages. convert reads input files in its own ‘standard’ data format, easily produced from an excel file of diploid, codominant marker data, and can convert these to the input formats of the following programs: gda, genepop, arlequin, popgene, microsat, phylip, and structure. convert can also read input files in genepop format. In addition, convert can produce a summary table of allele frequencies in which private alleles and the sample sizes at each locus are indicated.

Abstract: A correlation is established between the mesh size of a swollen cross-linked network and its equilibrium polymer volume fraction, for hydrogels isothermally swollen up to semidilute, dilute, or concentrated conditions. The exponent of this correlation decreases as the water concentration of the hydrogel decreases. Experimental results with hydrogels of poly(vinyl alcohol) and poly(2-hydroxy ethyl methacrylate) are used to verify the new scaling laws.
