DADA2: High-resolution sample inference from Illumina amplicon data

TLDR
The open-source software package DADA2 for modeling and correcting Illumina-sequenced amplicon errors is presented, revealing a diversity of previously undetected Lactobacillus crispatus variants.
Abstract
We present the open-source software package DADA2 for modeling and correcting Illumina-sequenced amplicon errors (https://github.com/benjjneb/dada2). DADA2 infers sample sequences exactly and resolves differences of as little as 1 nucleotide. In several mock communities, DADA2 identified more real variants and output fewer spurious sequences than other methods. We applied DADA2 to vaginal samples from a cohort of pregnant women, revealing a diversity of previously undetected Lactobacillus crispatus variants.

Host Genotype and Colonist Arrival Order Jointly Govern Plant Microbiome Composition and Function.

TL;DR: It is found that the effect of species arrival order on microbiome composition, and subsequent disease susceptibility, depended on the host genotype, and it was found that microbiome assembly history can affect host disease susceptibility independent of microbiome composition at the time of pathogen exposure.

Upper and lower respiratory tract microbiota in horses: bacterial communities associated with health and mild asthma (inflammatory airway disease) and effects of dexamethasone

TL;DR: In this paper, the effects of dexamethasone on the microbial composition of the equine respiratory tract and differences due to mild equine asthma (also called Inflammatory Airway Disease (IAD)) have not been reported.

A guide to human microbiome research: study design, sample collection, and bioinformatics analysis

TL;DR: The meticulous study design is a key step to obtaining meaningful results, and appropriate statistical methods are important for accurate interpretation of microbiome data, and the step-by-step pipelines provide researchers with insights into newly developed bioinformatics analysis methods.

Maternal gut bacteria drive intestinal inflammation in offspring with neurodevelopmental disorders by altering the chromatin landscape of CD4+ T cells

TL;DR: In this paper , the authors show that mouse offspring exhibiting autism-like phenotypes due to prenatal exposure to maternal inflammation were more susceptible to developing intestinal inflammation following challenges later in life.

Oral microbiome composition, but not diversity, is associated with adolescent anxiety and depression symptoms

TL;DR: Oral microbiome composition, but not diversity, was associated with adolescent anxiety and depression symptoms, and several host mood-microbial relationships were moderated by proposed mechanisms, including salivary cortisol and CRP.

UCHIME improves sensitivity and speed of chimera detection

TL;DR: UCHIME has better sensitivity than ChimeraSlayer (previously the most sensitive database method), especially with short, noisy sequences, and in testing on artificial bacterial communities with known composition, UCHIME de novo sensitivity is shown to be comparable to Perseus.

UPARSE: highly accurate OTU sequences from microbial amplicon reads

Robert C. Edgar
- 01 Oct 2013 -
TL;DR: The UPARSE pipeline reports operational taxonomic unit (OTU) sequences with ≤1% incorrect bases in artificial microbial community tests, compared with >3% correct bases commonly reported by other methods.

Structure, function and diversity of the healthy human microbiome

Curtis Huttenhower, +253 more
- 14 Jun 2012 -
TL;DR: The Human Microbiome Project Consortium reported the first results of their analysis of microbial communities from distinct, clinically relevant body habitats in a human cohort; the insights into the microbial communities of a healthy population lay foundations for future exploration of the epidemiology, ecology and translational applications of the human microbiome as discussed by the authors.
