DADA2: High-resolution sample inference from Illumina amplicon data

TLDR
The open-source software package DADA2 for modeling and correcting Illumina-sequenced amplicon errors is presented, revealing a diversity of previously undetected Lactobacillus crispatus variants.
Abstract
We present the open-source software package DADA2 for modeling and correcting Illumina-sequenced amplicon errors (https://github.com/benjjneb/dada2). DADA2 infers sample sequences exactly and resolves differences of as little as 1 nucleotide. In several mock communities, DADA2 identified more real variants and output fewer spurious sequences than other methods. We applied DADA2 to vaginal samples from a cohort of pregnant women, revealing a diversity of previously undetected Lactobacillus crispatus variants.

Enhanced biomethane recovery from fat, oil, and grease through co-digestion with food waste and addition of conductive materials.

TL;DR: The findings suggest that the addition of GAC could provide a sustainable strategy to enrich kinetically efficient syntrophic microbiome to favor methanogenesis kinetics in co-digestion of FW and FOG.

Microbiota inoculum composition affects holobiont assembly and host growth in Daphnia

TL;DR: The results show that the composition of the pool of colonizing microbiota can be an important structuring factor of the microbiota assembly on Daphnia, affecting holobiont composition and host growth.

Heavy metal pollution in urban river sediment of different urban functional areas and its influence on microbial community structure.

TL;DR: There was a strong correlation among the urban functional areas, HM contents, and the abundance of microorganisms in the urban river sediment, which has the potential to provide a bio-augmentation strategy for the in-situ bioremediation of sediment contaminated by HMs.

Discordant transmission of bacteria and viruses from mothers to babies at birth.

TL;DR: Differences of the inter-generation transmissibility at birth between the major kingdoms of microbes indicate that the foundation of these microbial communities are shaped by different rules.

UCHIME improves sensitivity and speed of chimera detection

TL;DR: UCHIME has better sensitivity than ChimeraSlayer (previously the most sensitive database method), especially with short, noisy sequences, and in testing on artificial bacterial communities with known composition, UCHIME de novo sensitivity is shown to be comparable to Perseus.

UPARSE: highly accurate OTU sequences from microbial amplicon reads

Robert C. Edgar

Structure, function and diversity of the healthy human microbiome

Curtis Huttenhower, +253 more
- 14 Jun 2012 -
TL;DR: The Human Microbiome Project Consortium reported the first results of their analysis of microbial communities from distinct, clinically relevant body habitats in a human cohort; the insights into the microbial communities of a healthy population lay foundations for future exploration of the epidemiology, ecology and translational applications of the human microbiome as discussed by the authors.
