TLDR
Genevestigator as mentioned in this paper is a web-browser interface for gene expression analysis using Affymetrix GeneChip data, which allows users to retrieve the expression patterns of individual genes throughout chosen environmental conditions, growth stages, or organs.
Abstract
High-throughput gene expression analysis has become a frequent and powerful research tool in biology. At present, however, few software applications have been developed for biologists to query large microarray gene expression databases using a Web-browser interface. We present GENEVESTIGATOR, a database and Web-browser data mining interface for Affymetrix GeneChip data. Users can query the database to retrieve the expression patterns of individual genes throughout chosen environmental conditions, growth stages, or organs. Reversely, mining tools allow users to identify genes specifically expressed during selected stresses, growth stages, or in particular organs. Using GENEVESTIGATOR, the gene expression profiles of more than 22,000 Arabidopsis genes can be obtained, including those of 10,600 currently uncharacterized genes. The objective of this software application is to direct gene functional discovery and design of new experiments by providing plant biologists with contextual information on the expression of genes. The database and analysis toolbox is available as a community resource at https://www.genevestigator.ethz.ch.

Potent Induction of Arabidopsis thaliana Flowering by Elevated Growth Temperature

TL;DR: This response to floral induction by photoperiod and temperature has a genetic basis that is distinct from the known genetic pathways of floral transition, and appears to correlate with changes in RNA processing.

Ethylene Role in Plant Growth, Development and Senescence: Interaction with Other Phytohormones

TL;DR: The present review focused on ethylene’s role in the development and senescence processes in leaves, flowers and fruits, paying special attention to the complex networks of ethylene crosstalk with other hormones.

A pathogen-inducible endogenous siRNA in plant immunity

TL;DR: The discovery of an endogenous siRNA, nat-siRNAATGB2, that is specifically induced by the bacterial pathogen Pseudomonas syringae carrying effector avrRpt2 is reported, contributing to RPS2-mediated race-specific disease resistance by repressing PPRL, a putative negative regulator of the R PS2 resistance pathway.

Genome-Wide Analysis of Hydrogen Peroxide-Regulated Gene Expression in Arabidopsis Reveals a High Light-Induced Transcriptional Cluster Involved in Anthocyanin Biosynthesis

TL;DR: H2O2 was inferred to play a key role in the transcriptional up-regulation of small heat shock proteins during high light stress and a transcriptional cluster that was strongly and rapidly induced by high light in control plants, but impaired in catalase-deficient plants was identified.

Functional characterization of Arabidopsis NaCl-inducible WRKY25 and WRKY33 transcription factors in abiotic stresses

TL;DR: Characterization of two closely related WRKY transcription factors found to be inducible by a variety of abiotic stresses in an SOS-pathway independent manner, although WRKY33 induction was dependent on ABA signaling.

Hierarchical Organization of Modularity in Metabolic Networks

TL;DR: It is shown that the metabolic networks of 43 distinct organisms are organized into many small, highly connected topologic modules that combine in a hierarchical manner into larger, less cohesive units, with their number and degree of clustering following a power law.
