TLDR
Genevestigator as mentioned in this paper is a web-browser interface for gene expression analysis using Affymetrix GeneChip data, which allows users to retrieve the expression patterns of individual genes throughout chosen environmental conditions, growth stages, or organs.
Abstract
High-throughput gene expression analysis has become a frequent and powerful research tool in biology. At present, however, few software applications have been developed for biologists to query large microarray gene expression databases using a Web-browser interface. We present GENEVESTIGATOR, a database and Web-browser data mining interface for Affymetrix GeneChip data. Users can query the database to retrieve the expression patterns of individual genes throughout chosen environmental conditions, growth stages, or organs. Reversely, mining tools allow users to identify genes specifically expressed during selected stresses, growth stages, or in particular organs. Using GENEVESTIGATOR, the gene expression profiles of more than 22,000 Arabidopsis genes can be obtained, including those of 10,600 currently uncharacterized genes. The objective of this software application is to direct gene functional discovery and design of new experiments by providing plant biologists with contextual information on the expression of genes. The database and analysis toolbox is available as a community resource at https://www.genevestigator.ethz.ch.

Reactive oxygen species homeostasis and signalling during drought and salinity stresses

TL;DR: An overview of ROS homeostasis and signalling in response to drought and salt stresses is provided and the current understanding of ROS involvement in stress sensing, stress signalling and regulation of acclimation responses is discussed.

Significance of Inducible Defense-related Proteins in Infected Plants

TL;DR: The evolutionary conservation of similar defense-related proteins in monocots and dicots, but also their divergent occurrence in other conditions, suggest that these proteins serve essential functions in plant life, whether in defense or not.

Genome-Wide Identification and Testing of Superior Reference Genes for Transcript Normalization in Arabidopsis

TL;DR: Hundreds of Arabidopsis genes were found that outperform traditional reference genes in terms of expression stability throughout development and under a range of environmental conditions, and the developed PCR primers or hybridization probes for the novel reference genes will enable better normalization and quantification of transcript levels inArabidopsis in the future.

Comparative Analysis of the Arabidopsis Pollen Transcriptome

TL;DR: The extensive overlap (61%) of the pollen transcriptome with that of the sporophyte provides ample potential to influence sporophytic fitness through gametophytic selection, which provides a 50-fold increase in the knowledge of genes expressed in Arabidopsis pollen.

Analysis of high density expression microarrays with signed-rank call algorithms.

TL;DR: This work presents rank-based algorithms for making detection and comparison calls on expression microarrays based on Wilcoxon's signed-rank test, which should be robust against data outliers over a wide target concentration range.

HOOKLESS1, an Ethylene Response Gene, Is Required for Differential Cell Elongation in the Arabidopsis Hypocotyl

TL;DR: Spatial patterns of expression of two immediate early auxin-responsive genes are altered in hookless1 mutants, suggesting that the ethylene response gene HOOKLESS1 controls differential cell growth by regulating auxin activity.
