Bayesian hidden Markov model analysis of single-molecule force spectroscopy: Characterizing kinetics under measurement uncertainty
John D. Chodera,Phillip Elms,Frank Noé,Bettina G. Keller,Christian M. Kaiser,Aaron Ewall-Wice,Susan Marqusee,Carlos Bustamante,Nina Singhal Hinrichs +8 more
TL;DR: The utility of a Bayesian extension that allows the experimental uncertainties to be directly quantified and build in detailed balance to reduce uncertainty through physical constraints is illustrated incharacterizing the three-state kinetic behavior of an RNA hairpin in a stationary optical trap.
Journal ArticleDOI
FIRE: functional inference of genetic variants that regulate gene expression
Nilah M. Ioannidis,Joe R. Davis,Marianne K. DeGorter,Nicholas B. Larson,Shannon K. McDonnell,Amy J. French,Alexis Battle,Trevor Hastie,Stephen N. Thibodeau,Stephen B. Montgomery,Carlos Bustamante,Weiva Sieh,Weiva Sieh,Alice S. Whittemore +13 more
TL;DR: FI (Functional Inference of Regulators of Expression), a tool to score both noncoding and coding SNVs based on their potential to regulate the expression levels of nearby genes, is developed.
Journal ArticleDOI
Ancient DNA Reconstructs the Genetic Legacies of Precontact Puerto Rico Communities
Maria A. Nieves-Colón,Maria A. Nieves-Colón,William J. Pestle,Austin W. Reynolds,Bastien Llamas,Constanza de la Fuente,Kathleen Fowler,Katherine M. Skerry,Edwin Crespo-Torres,Carlos Bustamante,Anne C. Stone,Connie J. Mulligan +11 more
TL;DR: Three mtDNA haplotypes from pre-contact Puerto Rico persist among Puerto Ricans and other Caribbean islanders, indicating that present-day populations are reservoirs of pre- contact mtDNA diversity.
Journal ArticleDOI
New insights into the regulatory mechanisms of ppGpp and DksA on Escherichia coli RNA polymerase–promoter complex
Nicola Doniselli,Piere Rodriguez-Aliaga,Davide Amidani,Jorge A. Bardales,Carlos Bustamante,Daniel G. Guerra,Claudio Rivetti +6 more
TL;DR: Results obtained under different conditions of guanosine tetraphosphate, DksA and initiating nucleotides (iNTPs) indicate that ppGpp allosterically prevents the conformational changes associated with an extended DNA wrapping that leads to RPo stabilization, while DkA interferes directly with nucleotide positioning into the RNAP active site.
Journal ArticleDOI
Statistical effects in the absorption and optical activity of particulate suspensions.
TL;DR: It is shown that the degree of flattening of the circular dichroism of a suspension is, in general, different from the corresponding flattens of its absorption spectrum, and a quantitative relationship between the two effects is established.
