Evaluating Organism-Wide Changes in the Metabolome and Microbiome following a Single Dose of Antibiotic.
Alison Vrbanac,Kathryn A. Patras,Alan K. Jarmusch,Robert H. Mills,Robert H. Mills,Samuel R. Shing,Robert A. Quinn,Fernando Vargas,David Gonzalez,David Gonzalez,Pieter C. Dorrestein,Pieter C. Dorrestein,Rob Knight,Victor Nizet,Victor Nizet +14 more
TL;DR: It was found that just a single dose of antibiotic altered host chemistry in a variety of organs and that microbiome alterations were not uniform throughout the gut, which provides a framework for how whole-organism -omics approaches can be employed to understand the impact of antibiotics on the entire host.
Posted ContentDOI
Greengenes2 enables a shared data universe for microbiome studies
Daniel McDonald,Yueyu Jiang,M. Erdal Balaban,Kalen Cantrell,Qiyun Zhu,Antonio Gonzalez,James T. Morton,Giorgia Nicolaou,Donovan H. Parks,Søren Michael Karst,Mads Albertsen,Philip Hugenholtz,Todd Z. DeSantis,Se Jin Song,Andrew Bartko,Aki S. Havulinna,Pekka Jousilahti,Susan Cheng,Teemu J. Niiranen,Mohit P. Jain,Veikko Salomaa,Leo Lahti,Siavash Mirarab,Rob Knight +23 more
TL;DR: Greengenes2 as mentioned in this paper showed that 16S rRNA and shotgun metagenomic data generated from the same samples agree in principal coordinates space, taxonomy, and in phenotype effect size when analyzed with the same tree.
Proceedings ArticleDOI
Ensemble dispatching on an IBM Blue Gene/L for a bioinformatics knowledge environment
TL;DR: A new ensemble-based task dispatching system is designed and implemented that is deployed on a Blue Gene/L system in conjunction with the Blue Gene's High Throughput Computing (HTC) capability, able to efficiently process and dispatch large numbers of very short tasks to over a thousand cores.

Akanksha Rajput,Saugat Poudel,Hannah Tsunemoto,Michael J. Meehan,Michael J. Meehan,Richard Szubin,Connor A. Olson,Yara Seif,Anne Lamsa,Nicholas Dillon,Alison Vrbanac,Joseph Sugie,Samira Dahesh,Jonathan M. Monk,Pieter C. Dorrestein,Rob Knight,Joe Pogliano,Victor Nizet,Adam M. Feist,Adam M. Feist,Bernhard O. Palsson +20 more
TL;DR: Rajput et al. as mentioned in this paper analyzed vancomycin resistance behavior of Staphylococcus aureus (HA-MRSA) USA100 strains in dual media conditions using wide-ranging experiments.
