Abstract: A major goal of population biologists involved in restoration work is to restore populations to a level that will allow them to persist over the long term within a dynamic landscape and include the ability to undergo adaptive evolutionary change. We discuss five research areas of particular importance to restoration biology that offer potentially unique opportunities to couple basic research with the practical needs of restorationists. The five research areas are: (1) the influence of numbers of individuals and genetic variation in the initial population on population colonization, establishment, growth, and evolutionary potential; (2) the role of local adaptation and life history traits in the success of restored populations; (3) the influence of the spatial arrangement of landscape elements on metapopulation dynamics and population processes such as migration; (4) the effects of genetic drift, gene flow, and selection on population persistence within an often accelerated, successional time frame; and (5) the influence of interspecific interactions on population dynamics and community development. We also provide a sample of practical problems faced by practitioners, each of which encompasses one or more of the research areas discussed, and that may be solved by addressing fundamental research questions.

Abstract: Accumulation of ubiquitinated proteins in cytoplasmic and/or nuclear inclusions is a hallmark of several diseases associated with premature cell death. SQSTM1/p62 is known to bind ubiquitinated substrates and aid their aggregation and degradation by macroautophagy. We show here that p62 is required to recruit the large phosphoinositide-binding protein ALFY to cytoplasmic p62 bodies generated upon amino acid starvation or puromycin-treatment. ALFY, as well as p62, is required for formation and autophagic degradation of cytoplasmic ubiquitin-positive inclusions. Moreover, both p62 and ALFY localize to nuclear promyleocytic leukemia (PML) bodies. The Drosophila p62 homologue Ref(2) P accumulates in ubiquitinated inclusions in the brain of flies carrying mutations in the ALFY homologue Blue cheese, demonstrating that ALFY is required for autophagic degradation of p62-associated ubiquitinated proteins in vivo. We conclude that p62 and ALFY interact to organize misfolded, ubiquitinated proteins into protein bodies that become degraded by autophagy.

Abstract: Coral reefs are suffering a long-term global decline, yet the causes remain contentious. The role of poor water quality in this decline is particularly unclear, with most previous studies providing only weak correlations between elevated nutrient levels and coral mortality. Here we experimentally show that routinely measured components of water quality (nitrate, phosphate, ammonia) do not cause substantial coral mortality. In contrast, dissolved organic carbon (DOC), which is rarely measured on reefs, does. Elevated DOC levels also accelerate the growth rate of microbes living in the corals’ surface mucopolysaccharide layer by an order of magnitude, suggesting that mortality occurs due to a disruption of the balance between the coral and its associated microbiota. We propose a model by which elevated DOC levels cause Caribbean reefs to shift further from coral to macroalgal dominance. Increasing DOC levels on coral reefs should be recognized as a threat and routinely monitored.

Abstract: The Index of Cognitive Activity is an innovative technique that provides an objective psychophysiological measurement of cognitive workload. As users operate in increasingly complex environments, it is essential that the designers of these environments understand the cognitive demands placed on the users. The Index of Cognitive Activity (ICA) provides an important estimate of the levels of cognitive effort of the user. The ICA is based on changes in pupil dilation that occur as a user interacts with a visual display. The Index is described, and several applications are presented.
