Imbalanced Host Response to SARS-CoV-2 Drives Development of COVID-19.

TLDR
It is proposed that reduced innate antiviral defenses coupled with exuberant inflammatory cytokine production are the defining and driving features of COVID-19.

Main protease of SARS-CoV-2 serves as a bifunctional molecule in restricting type I interferon antiviral signaling

TL;DR: This work has confirmed that RIG-I is required for IFNB induction by SARS-CoV-2 infection and inhibited type I IFN production, and sought to determine the inhibition of M in both IRF3-mediated and NFκB pathway using IFN-stimulated response element (ISRE) and NF-κB luciferase reporters separately.
Journal ArticleDOI

Age-related mitochondrial dysfunction as a key factor in COVID-19 disease.

TL;DR: It is suggested here that chronic inflammation caused by mitochondrial dysfunction is responsible of the explosive release of inflammatory cytokines causing severe pneumonia, multi-organ failure and finally death in COVID-19 patients.
Journal ArticleDOI

COVID-19 Vasculopathy: Mounting Evidence for an Indirect Mechanism of Endothelial Injury.

TL;DR: In this paper, the authors reviewed the vascular pathology of COVID-19 and critically discussed the potential mechanisms of endothelial injury in this disease, and suggested that the indirect mechanism of vascular injury mediated locally by an augmented inflammatory reaction to infected nonendothelial cells, such as the bronchial and alveolar epithelium, and systemically by the excessive immune response to infection.

Moderated estimation of fold change and dispersion for RNA-seq data with DESeq2

TL;DR: This work presents DESeq2, a method for differential analysis of count data, using shrinkage estimation for dispersions and fold changes to improve stability and interpretability of estimates, which enables a more quantitative analysis focused on the strength rather than the mere presence of differential expression.

Fast gapped-read alignment with Bowtie 2

TL;DR: Bowtie 2 combines the strengths of the full-text minute index with the flexibility and speed of hardware-accelerated dynamic programming algorithms to achieve a combination of high speed, sensitivity and accuracy.

ggplot2: Elegant Graphics for Data Analysis

TL;DR: This book describes ggplot2, a new data visualization package for R that uses the insights from Leland Wilkisons Grammar of Graphics to create a powerful and flexible system for creating data graphics.

A Novel Coronavirus from Patients with Pneumonia in China, 2019.

TL;DR: Human airway epithelial cells were used to isolate a novel coronavirus, named 2019-nCoV, which formed a clade within the subgenus sarbecovirus, Orthocoronavirinae subfamily, which is the seventh member of the family of coronaviruses that infect humans.
Journal ArticleDOI

Epidemiological and clinical characteristics of 99 cases of 2019 novel coronavirus pneumonia in Wuhan, China: a descriptive study

TL;DR: Characteristics of patients who died were in line with the MuLBSTA score, an early warning model for predicting mortality in viral pneumonia, and further investigation is needed to explore the applicability of the Mu LBSTA scores in predicting the risk of mortality in 2019-nCoV infection.
