Structural and Functional Analysis of the D614G SARS-CoV-2 Spike Protein Variant.

TLDR
It is shown that D614G was more infectious than the ancestral form on human lung cells, colon cells, and on cells rendered permissive by ectopic expression of human ACE2 or of ACE2 orthologs from various mammals, including Chinese rufous horseshoe bat and Malayan pangolin.

Statistical challenges in the analysis of sequence and structure data for the COVID-19 spike protein

TL;DR: In this paper, a Bayesian hierarchical model was proposed to study the temporal and spatial evolution of S-protein sequences, after grouping the sequences into representative clusters, and then applying sampling methods to investigate possible changes to the S- protein's 3-D structure as a result of commonly observed mutations.

On the Evolutionary Trajectory of SARS-CoV-2: Host Immunity as a Driver of Adaptation in RNA Viruses

Jacob Warger, +1 more
- 26 Dec 2022 -
TL;DR: The authors describes the selection pressures the host's antiviral immunity exerts on SARS-CoV-2 and other RNA viruses, resulting in divergence of viral strains into more adapted forms.

The spike-stabilizing D614G mutation interacts with S1/S2 cleavage site mutations to promote the infectious potential of SARS-CoV-2 variants

TL;DR: In this article , the authors evaluate possible epistatic interactions between the early occurring D614G mutation and the more recently emerged cleavage site mutations present in spike of the Alpha, Delta, and Omicron variants of concern.

The Renin Angiotensin System at the Time of COVID-19

TL;DR: In this article , the authors highlight the discovery of the renin angiotensin system (RAS) and its components, but especially the interactions of SARS-CoV-2Severe Acute Respiratory Syndrome Coronavirus 2 with the RAS.

The Sequence Alignment/Map format and SAMtools

TL;DR: SAMtools as discussed by the authors implements various utilities for post-processing alignments in the SAM format, such as indexing, variant caller and alignment viewer, and thus provides universal tools for processing read alignments.

A Novel Coronavirus from Patients with Pneumonia in China, 2019.

TL;DR: Human airway epithelial cells were used to isolate a novel coronavirus, named 2019-nCoV, which formed a clade within the subgenus sarbecovirus, Orthocoronavirinae subfamily, which is the seventh member of the family of coronaviruses that infect humans.
