RNA-Seq: a revolutionary tool for transcriptomics
TLDR
The RNA-Seq approach to transcriptome profiling that uses deep-sequencing technologies provides a far more precise measurement of levels of transcripts and their isoforms than other methods.Abstract:
RNA-Seq is a recently developed approach to transcriptome profiling that uses deep-sequencing technologies. Studies using this method have already altered our view of the extent and complexity of eukaryotic transcriptomes. RNA-Seq also provides a far more precise measurement of levels of transcripts and their isoforms than other methods. This article describes the RNA-Seq approach, the challenges associated with its application, and the advances made so far in characterizing several eukaryote transcriptomes.read more

TL;DR: In this article, an RNA-sequencing approach was applied to gastric tumor and non-cancerous specimens, generating 680 million informative short reads to quantitatively characterize the entire transcriptome of gastric cancer (including mRNAs and microRNAs).

Insights into the adaptive response of Arabidopsis thaliana to prolonged thermal stress by ribosomal profiling and RNA-Seq
TL;DR: This work uses ribosome profiling and RNA sequencing to globally profile the adaptive response of Arabidopsis thaliana to prolonged heat stress and uncovers how the subunit stoichiometry of multimeric protein complexes in plastids is maintained upon heat exposure.

TL;DR: The results suggest that transcriptome modifications can be selected rapidly by insecticides and affect multiple biological functions, and polymorphism variations of detoxification enzymes may play an important role in the adaptive response of mosquitoes to insecticides.

Controlling false discoveries in high-dimensional situations: Boosting with stability selection
TL;DR: Stability selection with boosting was able to detect influential predictors in high-dimensional settings while controlling the given error bound in various simulation scenarios and was applied to investigate phenotype measurements in patients with autism spectrum disorders using a log-linear interaction model fitted by boosting.

Mapping and quantifying mammalian transcriptomes by RNA-Seq.
TL;DR: Although >90% of uniquely mapped reads fell within known exons, the remaining data suggest new and revised gene models, including changed or additional promoters, exons and 3′ untranscribed regions, as well as new candidate microRNA precursors.

RNA-seq: An assessment of technical reproducibility and comparison with gene expression arrays
