RNA-Seq: a revolutionary tool for transcriptomics
TLDR
The RNA-Seq approach to transcriptome profiling that uses deep-sequencing technologies provides a far more precise measurement of levels of transcripts and their isoforms than other methods.Abstract:
RNA-Seq is a recently developed approach to transcriptome profiling that uses deep-sequencing technologies. Studies using this method have already altered our view of the extent and complexity of eukaryotic transcriptomes. RNA-Seq also provides a far more precise measurement of levels of transcripts and their isoforms than other methods. This article describes the RNA-Seq approach, the challenges associated with its application, and the advances made so far in characterizing several eukaryote transcriptomes.read more

Methods for biological data integration: perspectives and challenges
TL;DR: This work surveys recent methods for collective mining (integration) of various types of networked biological data and proposes that recent non-negative matrix factorization-based approaches may become the integration methodology of choice, as they are well suited and accurate in dealing with heterogeneous data and have many opportunities for further development.

Long non-coding RNAs and their biological roles in plants
TL;DR: In plants, although a large number of lncRNA transcripts have been predicted and identified in few species, current knowledge of their biological functions is still limited and here, recent studies on their identification, characteristics, classification, bioinformatics, resources, and current exploration of their Biological functions in plants are summarized.

TL;DR: In this paper, the authors employed a sequence-based approach to compare analogous transcriptomes in species representing three Poaceae subgroups including the Pooideae (Brachypodium distachyon), the Panicoidesae (sorghum), and the Ehrhartoidea (rice), and showed that only a fraction of orthologous genes exhibit conserved expression patterns.

RNA-seq: An assessment of technical reproducibility and comparison with gene expression arrays
